Well, I've not played Extra or Tsukihime, so I can't comment on those, but my answer for Fate/Stay Night is obviously HF True.
Simply put, aside from the fact that I much prefer Sakura x Shirou to the other two pairings, HF True is also the only ending in which Sakura is certain to have the chance to live a normal and happy life. Whilst I would like to think that Rin and Shirou would find a way to save her in the other two routes, until that is confirmed I am not overly fond of them. Further, HF True is IMO the happiest ending overall, since it is basically UBW Good but with Sakura saved, Ilya getting a less horrible death (and some happiness prior to that) and Rider swapped for Saber (which IMO is a good swap, although I doubt you would agree...).

Ah, actually, I didn't have to vote before seeing the results (presumably that comes with admin powers...). I can probably change the options if necessary, otherwise I'll probably just vote for 4-5 characters who I really care about.

Is not being able to change your vote a requirement you have imposed, or a limitation of the forum? If it's the second then I'll look to see if I can fix it. I'm not going to vote yet, in any case, because I'd like to know how the numbers are stacking up first, in order to ensure the characters I really want get in.

Well, yeah, I'm unlikely to be particularly helpful aside from Fate. I do like Extra Rin, but having her and canon Rin would be confusing....
Other than the ones I suggested, Caster might be a good idea. Also, probably Gil, as much of a dick as he is, because it would be odd for the original hero to not be included. Oh, and Berserker, I guess (probably not insane). Ilya would be a bit cruel (both on her and also on her opponents).

Also, what do you mean by "powerlevels don't apply"? Whilst I agree that it's not as simple as "Gil is the most powerful and therefore kills everyone", some characters are more powerful than others, and some characters are also more suited to fighting certain fights than others.
Oh, also, would the TM characters be assumed to know who the DC and Marvel characters were (even if believing them to be fictional)?

Well, I mostly play strategy games, both turn-based and also RTS. I tend to play Supreme Commander (or, rather, Forged Alliance) quite a lot with my friends online (although I don't play much single player).
